After two weeks with my Redmi Note 3 Pro and trying to find a solution to delayed or no notifications, I finally found this thread on the Xiaomi forum that solves my problems once and for all.
To sum it up. Once you have configured Auto-start, Permissions and Background permissions especially in the Security menu, open all the apps you don't want killed, press home button, go to recent apps (left button), drag down the apps you don't want killed until you see a padlock, release the icon and your app is locked and won't be killed allowing you to get instant notifications.
