Yes, I think its both together. I personally had flashed once the 1.0.4 firmware trough cwm but I didn't like the partition system (only 3.5gb for games and apps, and the other space was invisible), so I'm with 1.0.3...
Hm well that update.zip is not the one i need because i miss some necessary files for a port.
I never did a port, so I don't know what you need :p

In this case (when you have increase the application's partition) you need to install the 1.0.1 from SPFTools first to return to original condition (about internal space) and then flash the 1.0.4 version.
In this case you will have a total of ~13gb unified internal space.

How can I makes two partition on 1.0.4 ROM? Something like 3.5Gb for apps and ~10Gb for mediafiles
If are concered about app data and stuff, you can use link2sd app. It creates a partition on your sd card dedicated to apps.
